The emergence of tomato (Solanum lycopersicum L.) genomic sequences provided the basis for the development of InDel markers. In this study, 18 InDel and 22 SSR markers were used to compare the genomic DNA polymorphism of 59 fresh tomato cultivars in China and 23 in the United States to explore the feasibility of InDel marker in molecular breeding. The results showed that the InDel marker was lower than the SSR marker in 82 cultivars. The number of bands amplified by InDel and SSR markers was significantly different among Chinese cultivars but not significant among the American cultivars. The InDel marker The number of bands amplified in the varieties of our country and the United States the difference between the very significant. Cluster analysis found that the genetic differences among the cultivated tomato varieties in our country are very small, while the genetic differences between our country varieties and foreign varieties are larger.
